    I think the simplicity of markdown is its beauty, and there is already an option in markdown to preserve white space. Those who want this 'extra features' should learn markdown, it is not that bad to add 2 white spaces at the end of the line. And usually, why would you need that anyway? I think we explicitly do *not* want a fully featured WYSIWYG word processor. Keep it simple!

    I would prefer hashtags inside thoughts, for linking between them, and thought colors for "categories", as suggested elsewhere.

    Occurences of that hashtag, i.e. #keyword will be transformed to links that open the corresponding thought where the hashtag was defined, and scroll this into view.

    One can define hashtags like anchors somewhere in code using the syntax

    !keyword
    where keyword must match /(a-zA-Z0-9._-)+/.

    The definition is not displayed in view mode, except if one of these syntaxes is used (easy to remember):

    !#keyword
    #!keyword

    KaTeX looks good, MathJax is annoying to set up.

    I think the $...$ / $$...$$ syntax won't conflict with markdown, would it? Probably should extract these parts, pass them through the forumla renderer, and paste them back in *after* the Markdown filter, because otherwise markdown will render all the special chars inside the formula, too.
